This side view shows a cut-away view of several of the tubes. They taper towards the interior of the geode (ie upwards in this view) and are not quite parallel, but rather appear to radiate from a point about 5" below the base of the specimen. My guess is that the holes are casts of columnar structures composed of drusy calcite, which have since weathered away.
